Yes these holes are factory and can be present on WOTC packs.

Fresh packs can DEFINATELY have those small holes in the sides. Perfectly normal and still a sign of being sealed and unsearched. Those tiny pin holes I think were put in place to help equalize pack pressure or something. Just kind of guessing there, but many packs have it.
