Yesterday, I put in a best offer for an item, which was accepted. The seller immediately shipped the item according to eBay–there is even a tracking number. Now I can’t figure out how to pay for it–there’s no option to pay, and the item isn’t in my cart. I can go to order details, but if I try to pay from there, I get an error. The seller hasn’t sent me a message, but I’m not going to just not pay for it. Has anybody been in this situation, and how did you resolve?
Have you tried messaging the seller to explain the situation?
Does eBay say you have any outstanding payments?

Dude let me know what you find out. I have a situation where a I purchased a card on ebay, paid, and the seller shipped. About a month after, I got an email from PayPal saying I was being refunded because the seller never accepted my payment. I messaged them telling them I wanted to pay but they haven’t gotten back to me. Similar to you, no way on ebay for me to pay them since the item was shipped already.
I messaged him, and evidently he was trying to send the invoice and accidentally clicked payment received. He said he contacted eBay, and eBay told him that if he had an honest buyer, then the buyer could pay through PayPal, but I guess there’s no eBay mechanism for it. I guess that’s actually better for him then, since it avoids eBay fees. Well, whatever, I’m not going to bother questioning motives, so I just paid him through PayPal.
I think the seller can mark the payment as unpaid also. There is a option in the drop down to do that.
There’s still fees from eBay. eBay doesn’t care how you get paid they care if you collect fee credits after going off site.
