Do small or large holes that are clearly manufacture errors in the shrink wrap affect the value a sealed booster box?
For sure. Just like a corner nick devalues a card. But one who plans to break it wouldn’t care. I’d knock off 5~10%.
You don’t want to sell to the people who will nickle and dime you for each scratch on a booster box

They still contain the same thing, most of the time a beaten up box can be opened and the combined packs inside sold for the going rate of a mint box, so I don’t see any reason why a seller would or should accept less.

Depends if it’s selling to a sealed collector. Other factors may come into play as well. IDK… Were I buying a sealed box of packs, not as much. I can imagine a sealed theme deck being a much different story.
Without a little hole in the shrink wrap, all the Pokémon cards inside will suffocate and die.
